Well, a friend of mine had a Silverado with a Leer cap and had Thule with both on the cap. He carried my old Wenonah Adirondack and the Quetico 16 and the Adirondack were pretty similar in their stems. If you have the option, it's always best to have both racks in the bed or both on the roof in a truck because the bed and cab move a bit differently on rough roads and may put extra stress on a composite boat.

I have a Yakima set with channel racks on the topper with two towers/bars. I also mounted a bar over the cab giving me three points of contact with the two on the topper and one on the cab. Getting a level ride took some adjustment, but I have a solid ride even in high winds and the shift difference from cab to topper has not been a concern. I think the two mounts on the topper give it the stability and the front cab mounts mostly keeps it from shifting side to side and a good hold down for uplifting wind. I carry the 16' Magic.
