I'm about to give some friends instructions on how to use foam pads to carry one of my aluminum canoes. I've always thrown the side to side straps over the whole canoe and through the doors. Yakima and Riverside both have online instructions that show using only one side to side strap and throwing it over the canoe and then looping it over the center thwart before going through the doors. Which way do people do it?
I see the advantage of looping through the thwarts. You are not going to lose the canoe. But the angle between the canoe and the door is pretty horizontal. That doesn't seem as good.
Of course, all agree on front and back lines.

Tie over the canoe hull and then to the car. I did only one tie rather than 2 but after I get my roof rack I will be using 2 ties, one for each cross bar to secure it. Do not tie to the thwarts, like you said the angle is too low and not much will be holding it to the roof. The bow and stern ties are not to hold it down but to keep it from tilting or turning. The center ties are the tightest and intended to hold it down. With the thwarts tied, I could see you losing pads on bumps then scratching up your car roof.
I will admit that I don't have a great deal of experience though. I have just researched it so I could transport my own canoe that I just bought last year.

When I used the foam blocks on my Corolla, I just went over the cane and through the door. I always did 4 foam blocks and 2 straps lined up with the foam blocks. I thought the 2 straps were more important than the bow and stern straps---I personally wouldn't only use just one center strap...that is based on opinion :) not any sound science FWIW.

I've used the foam blocks for tens of thousands of miles (each trip for me is 3,000 round trip). Run the straps through the car and over the canoe. Place your blocks under where the straps line up. I like to place the foam blocks just in front of a thwart to keep it from moving backwards, if possible. I usually go 75mph without problems. Remember to twist your straps from the canoe to the door before you tighten them up too much(eliminates noise from strap vibrations).

Ok, sounds like I've been doing it exactly like everyone else.
Not sure what is up with the manufacturer advice. Maybe they are more concerned with making sure the canoe can't go airborne and hit another car.
Did see a very strange configuration in Ely today. Bow and stern lines, one strap over the middle and one from the thwart behind the bow seat to the front of the car along with the bow line. Seemed to work for them, though.
For my own use, I just used the Spring Creek suction cup kit to build a wide rack with 2x4s. Rock solid, easily adjusted to any car, and I can carry two boats now.
In any case, I found a good YouTube from Hornbeck on how to do it and sent that to my friends.
