something similar......mix a pile of sawdust into some epoxy and use it like wood filler (toothpaste consistency). Put a bunch on there and sand off the extra and shape it. It actually doesn't look too bad.

I believe that you would be fine to sand and oil now and replace the gunwales during down season when you can take your time and do it right. It appears that the damage is superficial and will not impact the performance or safety of the canoe at all.

If you're a little worried about some possible damage this summer/fall, you could make (or buy?) a small metal end cap to really protect things. Screwing it into the old rails wont be a big deal if you're going to replace them.
I totally redid the wood on a Malecite a few years ago.....pictures are in my photo album. I shortcutted it a little by getting a knockdown kit from Ed's canoes and I had a talented woodworking friend custom make some deck plates that fit in perfectly.

I think I may try some bondo and shape it like the original. It may look a little ugly but will work I believe. This canoe is in pretty good shape for a 1989 model.

Does anyone have good method to repair the wood on my Malecite? I may replace the wood this winter, but for now I'm sanding and oiling the wood. Pics added.

If you're re-railing this winter, don't bother. It is not a detriment to boat use.
If it bothers you too much then "Peterborough" the ends . That is to say, cut the rotten ends off just far enough to be into good wood again. An extra screw will be needed to keep things in place. As for the decks, well, they would look funny pointing out without the rails
at the tip. Removal of the decks until re-rail would look best IMO.

At least for the first pic where there is a "hole" between the decks and the gunwales,

I would suggest ripping a small piece or length of wood to roughly the diameter size of the hole, then whittling it down to fit the shape of the hole super snug. Then simply taper the end a little, put some glue on, pound into the hole, and saw off flush with the deck.
