I plan on doing a Basswood lake trip this October by motor using Fall Lake as my entry point. Since it will be after September 30th, will I be using a self issue permit even though I'm traveling by boat and motor?

yes. there is a section on the self-issue permit that lists mode of transportation or something like that: Foot, Canoe, Boat, ...
