I believe the rule is that if you are not required to have your canoe registered in the state in which you live, you are not required to have it registered to enter Canada (at least Ontario).
In my home state, canoe registration is not required and I've annually been crossing into Ontario to canoe (including WCPP) without issue. Similarly, I've crossed into Manitoba without issue.
